Many affiliate programs require you to place Javascript within your site in order to display the proper ads. As you know, most areas in your admin panel allow you to format text online using the WYSIWYG tool from TinyMCE. Upon saving your updates, your javascript may be lost. Here's how to get around that:
Option 1 - Turn WYSIWYGs off
In your settings section there is an option to turn off the WYSIWYG editors. You can turn them off and then place the code in where it needs to go. But be careful doing this. If you ever go back and edit that area with the WYSIWYG editors on, that Javascript will be lost after that page is saved.
Option 2 - Edit your them files directly
If you are trying to place code on a set of pages, or the layout as a whole, then it is best to place that code directly within your HTML theme files. There are only a handful of these files running your entire site. In a default installation they reside in the directory 'templates/yahoo_grids_1'
If you know HTML and are using Kwikcontent to do some serious search engine marketing, then I suggest keeping the WYSIWYG editors off and alter your HTML code manually. That's what I do
